I already have a long-running Tor relay. I want to add a second instance to better saturate my bandwidth.

My question is will running create-tor-instance 00 overwrite my currently running instance config/keys/etc.?

No, it will create a separate structure for the 2nd relay. Don’t worry 
No, it will create new separate configuration, keys, etc. You will need to set it up on different ports. On Debian the DataDirectory of the new tor instance, is /var/lib/tor-instances/instance_name. The configuration file for that instance is /etc/tor/instances/instance_name/torrc.
